Thanks for all the replies - we already had used dos2unix on the files, but couldn't work out why the problem was reoccurring. Found out that the problem was being caused by the Version Control software being used. We have VSS on one server, which doesnt make any changes to the files when checked in or out, however when we set up a system using PVCS Version Manager, the "translate" attribute was left on, and this was putting ^Ms into the files when it created the archive. So we're going to switch off this attribute, check everything out & run dos2unix, and check it back in again.
