Here's my summary. But first, my original question:

The answer seems to be "Don't Care". A couple of poeple pointed out that the
setup in the Eeprom is only valid until the PMADM is started. Once it's
running, we don't have to bother with the EEPROM setup.
Plus, we do need to powercycle the machine for the changes to occur properly.
